Now .NET programs can access Windows Shell Functions through Shell.NET. Using managed events and interfaces, any .NET program can entirely replace explorer.exe with it's own user interface.

This project is only intended for Windows XP, as Windows Vista introduces many new features that will be incompatible with Shell.NET, and Windows 98 is just too old and relies on explorer.exe far too heavily.
